Religion adds absolutely nothing to the game that isn't already covered by the ethos and faction system, for what is an organized religion but a faction within society based around a certain ethos?
Obviously religions have a lot of metaphysical guff to go with their views, but that stuff means absolutely nothing to people who don't follow the religion in question. All that matters, in terms of their interaction with the rest of society, which is defined by the values they uphold.
We don't yet know much about how factions work, or how they're issued names but I imagine a chance of certain factions appearing with names like Church of [XYZ] is all Stellaris needs in terms of representations of religion.
