In HPM you can organize your colonies into proper states like Nigeria or Indonesia so you can release them as civilized nations with a good amount of land. I am debating whether I should release these nations once they grow big enough.

On the plus side I wouldn't have to manage their defense and the game would be more interesting with more actors.

On the minus side I'd loose naval capacity.

What should I do?

You could do a mixed tactic of giving them independence, but maintaining a province to use as a naval base.

It's true that you would lose naval capacity, but if you build up the naval bases, your new minion will also produce ships. and have a sizable fleet depending on the naval capacity they respectively have.
Which helps with naval micromanagement and will be useful in wars provided you do most of work defeating enemy fleets.
