Afaik the fact you can not colonize provinces with holy sites is not intended. that you can not move them however was intended, but if i got it right, mostly because of some underlying things on hoe pops and levies work and will likely be changed aswell.Have we got word on being able to move pops to territories with holy sites, or that it'll just be you can colonise them?
I guess if you're just a it from getting an achievement, could you sack the Holy site using an army?

It used to be meta to always make a new holy site for your capital and any other mega city you wanted, so yeah a real shame they've changed it like thisOn my Tyrian Purple run I deliberately destroyed the holy site of Melqart in Tyre so I could move more pops there to make more dyes.
It can't be intended to create such a strong incentive to destroy a holy site of your own pantheon in your own capital.
Surely it'd be easier to just download a mod that let's you migrate to holy sites?Just one tip, guys; it's relatively easy to mod the missions in IR, so if you run into some annoying issues with them, the easiest way to solve is just to tweak slightly the conditions to make them more reasonable. Unless, of course, you play for achievements, but that's a different story.

I haven't myself run into this issue with colonizing of the holy site, so I don't even know which mission you are reffering to, but if you point me in the right direction I can have a quick look at it.

i'll give you my particular issue.
playing as the seleucids and doing the mission "pushing for egypt",
the first mission requires you to fully control a region which unfortunately for me contained Sidon.
I besieged Sidon however due to slavery it turned uncolonised. Now the region is NOT marked as fully controlled by me and due to sidon being a holy site I can't colonize. Mission Blocked
So this problem can basically mess up every territory requiring mission
