So I recently had a game where I formed Hispania as Castile. Things were looking up, as I had enough levies and retinue to keep the largest faction from having as many men from me.

However, as I some rightful imprisonments, and the council would not object, I decided to further weaken some of the factions. Though I had a good chance of capturing the faction member this failed.

However not only did they rebel, or the whole faction they were is. No, it seems 80 percent of my country instantly rebelled

So my question is how do you know something like this will trigger? It seems like anyone with a negative opinion of you gets a chance to joined a failed capture.

Well, if you botch something tyrannical, everybody disliking you will rebel. Therefore I'm puzzled, as your post suggests you had Just Cause. If a Just Imprisonment fails, I've only ever had the target and their ally rebel against me.

I suppose it is possible I misread something, maybe hit a button too quickly. Funny because I was being so careful only to completely botch the run with one button.
