After a war, where you'd normally hand out the prices to the different estates (and thus give them loyalty) they instead merely takes over the estates of the nation that previously owned the provinces and thus were able to designate an estate. However, even though the estates receives these territories their loyalty doesn't increase, which makes it quite hard to bump up their loyalty.
It makes it even harder if you have to revoke some territory or switch around others to gain maximum effect.

Shouldn't they just all be owned by the crown after a conquest?

It does make sense. Look at it like CK2. If you have a claim on a county, when you take it the baronies are still owned by the people who owned them. If you have a claim on a duchy, the counties and baronies are still owned by their original owners. In EU4, when you claim a province, you are claiming the title of liege of the province, not ownership of all the land in said province. If you want to change the internal ownership, you have to revoke titles, which is how it is done in ck2 as well.

I don't think that you'd let the people in power stay in their territories. It was very common for the king to distribute the winnings to loyal subjects. Again, distributing yourself would also gain their loyalty.

And of course, anything that endangers in any way puking random colors on the map needs to be eradicated.

Yes, conquering a province with a very strong noble class should be a concern for a nation already on the brink of civil war. If anything, Estates are now so inconsequential that the preferred tactic is apparently "give stuff, get favors out of them, erase them from the nation, wait 20 years, repeat".

While I see where this is coming from, I would very much like to see SOME effect of having conquered a province that belonged to an enemy estate.

For example, there could be some extra revolt risk in a province that belonged to the enemy nations nobility if they were very loyal, which you could negate by giving the province to YOUR nobility (or another estate)? Or less missionary strength in a province that belonged to a heretic or heathen clergy (which you could counteract by giving it to your clergy)? Nothing big, something that will tick down in 2-5 years, depending on the loyalty the respective estate had/has toward their leader (so that there would be no effect when conquering provinces of disloyal/semiloyal estates).

Maybe clergy should remain in control of it's territory if the conquerer has the same religion, since it's not directly tied to the country?

Something I've thought about is that there should maybe be more tie-ins between the clergy estate and the religious mechanics (piety, karma , papacy etc)? Also, during the reformation, shouldn't all lands owned by the clergy be seized by the crown, maybe causing a rebellion?
