a few times i have encountered this issue, but playing as Italy, if i form greece as a subject state after conquering greece (normally leave the islands as a subject), despite a non-aggression pact with germany, having 100% relations with germany, and having joint enemies in the USSR… why do they always decide to declare war on me around mid 1943 and stamp out my european territories while i invade russia from the south… why does this happen? is the only way to stop this is to not have greece in my faction?

There are two problems that you're running into which are combining to cause this:
1.) The AI tends to follow through with all of its focuses, which for Germany includes wargoals against Greece.​
2.) The AI doesn't seem to acknowledge nonaggression pacts or good relations with the overlords of nations they have wargoals against.​

Sometimes the AI have additional modifiers factored in when other focuses, decisions, or events have set flags or conditions (such as the Dutch removing Japan's desire to kill them with their fascist focus tree), but given that this all requires specific coding to avoid, its typically unlikely.

Presumably, the game would benefit profoundly from moving declarations of war against subject nations to the overlord (as it works in Europa Universalis), so your nonaggression pact and good relations would work properly. As it is, you aren't even factored into the decision.

Yeah, because of Germany's focus tree, I basically never befriend Greece or Yugoslavia. They always end up in German hands, not mine.

If I annex them, then I do get to keep them.

Stuff like this is why I wish there was some way to make the AI respect its Non-aggression pacts. In particular being unable to declare war against a puppet if they have a truce or non-aggression pact with the overlord.

germany has an NF that gives it a war goal to conquer greece. Presumably, the german AI completed that NF in 1943, and wants to collect.
