Question...Is the L-Cluster destroyed too when the Aetherophasic Engine goes off?

The answer is: It doesn't matter.
When the Aetherophasic Engine implodes the galaxy, the guy/ai who did it has won.

as part of the galaxy, its stars will be detonated too. and you will ascend to a new level of existence where you'll be able to form the stellaris-universe as you wish (= set up a new game)

I can confirm it does destroy the L-cluster, having done it once. As others have pointed out it doesn't really matter as the game is effectively over at that point. You can look around the dead galaxy after destroying it, which is why I am sure about the fate of the cluster - I checked this explicitly out of curiousity.
