Question about the Pantheon

So, I just finished the first game (woo!) and hit "ascend" when given the choice, mostly because I wasn't sure about the implications.

So now I'm wondering; is the character I ascended going to show up in other games even if I am playing the same guy/ a ruler with the same name/ race/ etc?

Also, is there any real disadvantage to removing him from the pantheon, other than the fact that he's not in the pantheon? Is this going to hit my progression somehow?

If you're playing the faction, this exact faction shouldn't appear, and you'll not be offered to ascend them on the end of the run.
Still, if you edited a faction before running again, even if all you changed was the visuals on your hero or his name, the game considers it absolutely new faction, so ascended one can reappear.
