I am currently playing my first game as Portugal and I am colonizing parts of Africa, Brazil and the Carribean. I have a TP on Flores and am exploring SE Asia. TOT hasn't happened (yet). It is 1521.
You should, when you can, build a Fine Arts Academy in Tago. After that, you should build refineries (breweries) in Algarve and Oporto. Do not worry that they are "right" provinces (that is, that they have the income boosting goods in them), because the boost to income is only from 66d per year to 72d per year, not enough to concern you.
After you have built manufactories in your "home" provinces, and if you do not intend to take territory from Spain, then you have to be careful about building manufactories in colonial provinces. You will want to defend them well, else one of your enemies will enter the province and you run the risk of having the thing burnt to the ground. Islands are good spots, because you can defend them with both fleet and ground forces, and enemies landing to try to take the island do so at a significant disadvantage in die roll.
Again, do not hesitate to put any manufactory anywhere you like. If you have a safe spot for it, AND it happens to be a province that gives the extra 6d a year, all the better.
