Puppeting during a peace conference may lose your compliance

I have been trying to get the Battlecry achievement lately (conquer China and Japan as a Chinese warlord). I tend to use my spies to increase compliance in Japan. I ended up racing the allies to invade Japan's home islands and kind of lost the race. I had only 60% war score and was worried that the US would puppet Japan. So in my first peace conference round I made Japan my puppet. Since I wasn't fascist, this made Japan change governments, and perhaps tag as well. A side effect of all this was my 90% compliance with Japan was gone.

Is the only way to retain the built up collaboration to directly annex that countries cores?

Do you mean compliance?
With the "collaboration governement" mission you increase the compliance you will have when you annex that country.
If you puppet a country that government has cores on it's territory and there is no resistance or compliance.

Yes, you can only enjoy the increased compliance, if you annex the country. (But puppets are also very good.)

I believe that I was still a non-aligned government when the peace conference happened, so my theory is that making Japan into a non-aligned puppet turns them into a "new country" with respect to the compliance system.
