I know that there were 3 Punic wars , but it took me 6 wars with Carthage to destroy this nation. This is after each time I conquered all it's provinces . My question is why can't I just annex all it's provinces (all but the capital of course) ?

It's a game mechanic and that is how this game plays (unfortunately). Personally, I don't see the point in not being able to annex a small country (3-4 provinces) after you have destroyed their army and conquered their land.
Especially in this era when a nation takes what it wants and doesn't have to deal with diplomacy
