Protectorate of Colonial Nation - Questions Ahoy

So I am playing my game as Spain (MEIOU and Taxes Mod) and I start to work my way into western africa. I create a western africa colonial nation and shortly thereafter declare war on the mali empire.

I win the war, Colonial nation gets heaps of provinces with no cores (I would probably laugh at the over extension penalty for the poor guy) and all is well.

Some months pass and suddenly I am the leader in a war defending Mali from some other African nations, as I scramble to figure out what just happened I see the Mali is now a protectorate of my West Africa Colonial nation. Declaring war on mali from this point gets me into a war against the colonial nation who still remains my puppet in the war (I am not sure if I can even declare peace with him cause he is a puppet and yet he is the war leader.) I am assuming this is a design from the vanilla game.

My questions (about the vanilla system) are as follows:
1) Is this WAD? (dear god say no)
2) If not is this going to be fixed in the upcoming patch? (I have checked the current change log but am yet to find anything on it)
3) What is the point of the protectorate system? (I have ignored the whole protectorate system up into this point when it plopped itself in the doorway and refused to move.)
3.1) What benefit is a protectorate to its overlord?
3.2) Any reason I should get a protectorate?

I appreciate any answers to this question and would prefer to not turn this thread into a flame war against the protectorate system, we have plenty of threads for that already.

1) Unfortunately probably WAD.
2) I hope so.
3) There isn't any.
3.1.) 50% trade power, plus getting you into pointless wars that serve you no purpose.
3.2.) Not really, unless you're trying to go for a WC achievement. Protectorates count as WC, but if you're playing M&T then it's probably meaningless.

The only way you can declare on Mali without breaking the colony is to get into another war with a third party. The colony joins all your wars, so they cannot defend Mali if they're already fighting on your side.

Neither, really. Protectorates cannot enter alliance to anyone else but the protector, but can declare wars against anyone. Protectorates do not join your wars (not even in your defense), they do not call you in their offensive wars, but you need to defend them nonetheless.
