Now I am really confused. I am playing Hansa, DW 5.2, no mods. I thought I could use the "Promote cultural unity" provincial decision to remove my erstwhile enemy's core from a province I took from them, leaving MY core there. But when I do it, it removes BOTH cores! Is this right?

It seems to actually be a display bug. When I close the province interface completely and then bring it back up, my core magically reappears. Didn't even wait for the end of the month. Strangeness!

I thought it was an end of the month rollover thing, but the page probably just needed refreshed as you have done.

But is it really worth 2 magistrates to get rid of cores from dead nations from 1 province? Outside of being an opportunity to spawn rebels do those foreign zombie cores really affect anything?

Rebels is a 'big' issue, but without cores you can't be forced to release countries when losing a war either. That counts for something I suppose. I personally never bother.

Almost never. The only situation it would be maybe worth it would be removing cores so that you can release a nation as your vassal in a shitty low base tax/poor trade good province to make a bigger sphere, and by extension gain more magistrates.

It was worth it for me because I wanted to keep that province and make the other a vassal. Without removing that core, it wanted to put both provinces into the vassal state.
This is what I use it for, primarily. I generally avoid holding any non-core provinces, and PCU is a helpful tool.

can also be useful if you dont need the magistrates for culture tradition and are in a position where you cant build anything with them (like say lacking tech or space to do so)
