I choose the Rosenberg order for SSSR

The Russian civil war starts (Vlassov vs Commies) and Germany lose some territories in Russia like Moskwa, Archanghelsk the zone around Karelia and the land between Moskva to Stalingrad.

The SSSR capital is Novosibirsk

But Germany has all the provinces to Stalingrad to Magnitogorosk.

When the civil war ends?

Vlassov's Russia take all the provinces of SSSR.

Japan is Axis but Vladivostok is SSSR. Is this the problem?

Russian Civil War will end when Soviet Union is annexed. Vlasov's Russia is created out of USSR territories, then Germany is giving some key provinces to Russia. While USSR is still around, Germany is keeping for itself most of conquered provinces. After final victory, Russia will get all its provinces. What you are experiencing is correct. Germany needs to help Russia to defeat USSR.
