As I have gotten back into playing Stellaris as of late, I have noticed that primitive civilizations keep cropping up on planets I am nearly certain were barren or I had checked to put observation posts on before. Do barren planets over time randomly spawn into primitive civilizations?

Not that I know of. I know that planet types do not change, unless its through the console, modding or events. I don't think primitive civilizations spawn randomly, although it is possible a stone age primitive modifer may eventually turn into a bronze age primitive civilization. I'll need to check the files if thats the case.

They do turn into bronze age I believe, but over a great length of time. I am just wondering because I was noticing systems I had fully surveyed that had no possible planets to colonize (Fanatical Purifiers playthrough) and when I was going back, I found primitive civilizations. So I guess by luck, I am getting more worlds to colonize.

I think I know what you are mixing up:
If the only habitable planet in a System contains a Pre-FTL Civilisation, the system will not be shown as containing habitable planets on the Galaxy map. Even if you have not surveyed them.
So if they are on the only habitable planet, you might not realise there is a habitable planet to begin with.

It is a vexing old UI bug from the 1.0 ages.

What I do is when I survey every system, I build everything I can in them. I am coming back to already surveyed systems I own only to find that now there is a Pre-FTL civilization.

However, yes that UI bug is really annoying >.<

That is because Stone Age Primitives are considered special and realised via a buff on the planet, rather the how all other Pre-FTL work.
That special casing is being removed for 1.5 They are now a proper primitive civilisations with pops already spawned, that can be observed and can properly lock out stuff like terraforming. We have to see if reserves/preserves will still be somehow avalible.

It is odd that pre-sentient species and most pre-FTL species are readily observable from orbit, but stone age primitives only become blockers after you colonize.
Wich is literally why they are changing that with 1.5. Wich I said in the post just above yours :)

I recently had some pre-FTL pops somehow survive someone colonizing their planet and then unbidden eating up the colonists but leaving the natives, and also for some reason the pre-FTL pops were also the same (random namelist) species name as an actual FTL empire (though the game considered them different due to diff portrait & traits)
