Current system of prestige makes no problem with keeping it at a high level. My suggestion is to make values of adding and losing prestige flat depending on what you do, what you reached.

modifiers that would increace prestige:
emperor (for christian only) +10
elector (for christian only) +5
member of hre (for christian only) +1
having imperial authority ~0-5 (at 100)
having papal influence ~0-5 (at 100)
being pope +20
papal controler (for catholic only) +10
cardinal (for catholic only) +1 per cardinal
counter-reformation decision (for catholic only) +5
decisions - value depends; to end of campaign or for a while
events - value depends; to end of campaign or for a while
winnig war - value depends how big it was; until truce ends
winning war against heretics during reformation/counter-reformation (~1500-1650) - value depends how big it was; until truce ends
winning war against heathens - value depends how big it was; until truce ends
winning battles - value depends how big it was; for couple of years
highest income (first three in one religious group) +8

I agree that the current system does not work well. I'm not sure if flat values are the way to go, although it would make prestige notably different from legitimacy and republican tradition, which is a plus.

One thing I would like to add: change bonuses that prestige provides - reduce their numbers (i.e. mek it so that insted of 510 different bonuses prestige would only provide 3-4), but make the bonuses themselves stronger, so that prestige would have a clearly defined purpose.
