What will happen to these guys? These are old species that were clearly designed as marine creatures (or amphibian). Will they be moved to the aquatics species class if you own the aquatics species pack or will they stay where they are? It would be nice to have some consistency with the mantis shrimp, deep sea fish and frog (Until we get the Frog species pack of course) portraits.
It could go also the other way with portraits in aquatics being more fitting in mammalian (Dolphin) or molusk (that squid looking thing) but I think this is less likely.
Also I know that the origin and traits will be useable by probably every species the same way necrophage was. It is more about portrait organisation than anything else.

I wouldn't expect them to be moved. Moving them would mean removing them from players that don't buy Aquatics or enabling basic elements of Aquatics for everyone. Both unlikely prospects (before you counter, Humanoids have no mechanics associated with them and removing Humans was never really an option). Both unlikely prospects.

I kind of wonder if there will be a sort of "amphibian" trait available to everyone.

Those are amphibioids and crustaceoids, totally different thing. Expect paradox to spend some time developing separate paid content for them subsequently. Better mechanics and fixes can wait.

Neither.
It would appear as usual for everyone, but those having aquatic DLC would see those portraits in aquatic species group.

So introducing a completely new functionality (possibly breaking a few elements of the game in the process) to the game for the sake of three questionably-aquatic portraits that could just as well be left alone, two of which don't even really fit the Aquatics all that much?

If we had a dolphin like species would it go in the mammalian category or the aquatic category?

Mollusks can go either way too, snails are mostly on the land, cephalopods are mostly in the ocean.

Simple answer: every other category is based on the science of evolution (except lithoid which is pure sci-fi), aquatics is based on whether you live underwater or above water.

IMO don't worry about it so much.

Problem is however that any unique aquatic mechanics that you can only use if your species is aquatic (or potentially molluscoid), such as say aquatic only traits, civics, or origins, will be unavailable for the shrimp portrait, the frog or the weird deep sea fish one.

Are there unique mechanics for aquatic species? And are we going to restrict those to only oceanic (and potentially gaia) planets?

There are many aquatic portraits across all species types... tbh I was wondering the same as OP...

I think the most logical approach to this would be to add an aquatic species trait that you can apply to anyone.

But then, you could have aquatic humans.

So I don’t think they’ll do it that way. I think only the new aquatic portraits will be “aquatic” mechanically, and they will simply ignore these others

I still hope the origin or trait that makes the aquarltics live in water will be available to the other portraits as well.
I want to play those humanoids with ammonite shells on their heads as water dwellers!

1. What "new functionality"?
2. "So introducing new funcionality" and what? I mean, yes, i would like to see such feature that depending on having/not having DLC i see those or other things just like since first DLC, but what with that? I think you finished Your thought in the middle.
3. Why You are talking for devs?
4. Yes, Shrimp, Piranha and frog. Two of them are not "aquatic"... Did You thought about this or You are just throwing words?

I do not believe that will be the case but one possibility is that the Aquatics are not going to be a category on its own but rather add more aquatic-looking variants for each species group, as the three portraits shown could very well be Mammalian (dolphin), reptilian (the gremlin-like thing) and Molluscoid/Plantoid (the squid one, whose tentacles kind of look like leaves too)

I would live to see necroids tossed to other species grups (necroids on their own are not undead but just deathly looking, do they are regular mamalian, humanoids, reptilians etc.).
And with the exact same reasoning i wouldlove to see aquatic species as separated group but with other aquatics, from previously other group, shrimp being arthropod but moved to aquatic group (for those without dlc those portraits would just stay as its is).

Where Aquatic trait?
If you go search on reddit for information about the aquatics pack then you can find a thread that has a screenshot of the DLC features. one of the bits in there talks about an aquatic trait. Not sure if I can posts links here so I'm just not going to do that in case it isn't allowed.

You could also just wait for thursday afternoon and then I assume they will talk about the mechanics associated with the aquatic species.

I prefer the portraits to be left as is, and have the new Aquatics category just with brand new ones.

Some overlap is to be expected, across categories, and sometimes things are just ambigious anyway.
