If you set a species to Population Control, any pops for that species that are still growing, stop growing, and become 'ghost' pops that block whatever tile they are on and cannot be removed. (clarification, they can be moved to other tiles where they will continue to act as a tile blocker, but cannot be removed from the planet)

If you have population controls set, any unfinished pops should probably either go away immediately or start to lose growth until they are gone.

Having them hang around indefinitely (until you remove population controls) is just not gonna work.

Gonna go ahead and bump this once, because it's creating a huge problem in my multiplayer game and I posted it kinda late at night, so I don't want it to get buried.

It basically renders pop controls more problematic than functional.

Also got this problem.

Funny thing though, I conquered another planet that had the species in question, with a growing pop, and that pop actually went away after a couple of months.

So it apparently works if you set it "before" the planet is in your empire, but not after.

Uploading a save to just before the war, in case someone like @Gruntsatwork wants to see it first hand.
