Started playing Stellaris recently, so still getting into the swing of things (only about 30 hours of playing time). I recently won a war as Scyldari (negotiated for someone to open their borders to me). I still have a -5% pop hapiness modifier even after the war is over. Is this due to pacifism or something else?

The only thing that comes to mind would be the "Terror Bombing" modifier for pacifists:

You need to look at the Happiness tooltip for a specific pop. And tell us what you see. Or maybe even give us a screenshoot.

just about every number (and many words) on the screen has a tooltip behind it. get used to checking these out by hovering over the number. a lot of the tips will also expand further if you hover a moment longer.

Just keep in mind that the Terror Bombing modifier will stack for each time an enemy population dies. So if you bombard the heck out of your enemy, expect to see larger penalties than 5%.

According to the orbital_bombardment.txt file, light bombardment stops killings pops once the fortificaitons drop below 1. So you can just bomb away as long as you are on that stance.

But the chance is actually slighly above 2%. It is 2 out of 96 (2.08%)
For medium: 4 out of 98 (4.08%)
For heavy: 6 out of 100. (6%)
