Everyone is using the same roads as there aren't enough options to take other roads.
Roads in the close up are too close together as well. Typically need a full block or more.

Actually, that junction is blocked by oncoming cars, but the ones after it is also blocked by outgoing cars.because it is blocked by cars not leaving that area.
Thanks!Allrighty, here is a save with a suggestion on how to tackle the worst issues.
Flow still isn't perfect, but I'd say good enough to be functional.
Key changes:
(1) Added various roundabouts to allow for proper traffic flow along the higher intensity roads.
(2) Replaced the northern Industrial Road with a two-way highway and added proper on/off ramps for the related industry sites
(3) Added a proper large connection between the central highway off ramp and the other city areas. Removed the center crossing cluster and put two roundabouts in its place.
(4) Connected various larger industry and high-traffic areas with their own roundabout on/offs.
(5) Enlarged the central road in the western city area and added some more vertical connector roads.
(6) Made sure that there is a proper on/off access point at the end of the western connector road.
(7) Removed some unnecssary connections in the center area to reduce the amount of crossings.
Didn't reconnect your public transport lines and moved quite a bit of stuff around, so take this more as a suggestion on how to handle traffic.
Some general rules you should follow to avoid traffic issues:
(a) Try to keep at least ~10 units of distance between crossings so traffic can flow properly.
(b) Use lane mathematics to make sure that the in & out roads are set up properly. Use short stretches of larger roads to create turn lanes at crossings, otherwise you can stick to 1 or 2 lane roads for general connections.
(c) Do not place utilities & large traffic buildings next to main connector roads. Build a crossing or roundabout and add a connector road there instead. Particularly important for cargo ports, airports and train hubs.
(d) Build bypass roads so traffic doesn't have to go through busy areas.
(e) Connect all city parts via pathways for pedestrians and bikes - CIMS wil travel quite far on their own if they can reach their target location by foot or bike.
(f) Use traffic manager to manually adjust lanes at crossings. Whenever you have a large road with smaller ones connected athe game tends to NOT create dedicated turning lanes. By manuall assigning one for left, one for ahead and one for right you will spread out traffic at the crossing, reducing the chances for traffic jams significantly.

That's the one thing that disappoints me a little about the game is that traffic lights generally are useless and cause more problems than they solve. The TMPE mod's customizable traffic lights are better, but I still use them rarely. Yield signs often work much better (yet another useful feature curiously absent from the base game).Oh, yeah, one very basic thing that I forgot which warrants an addendum:
Disable traffic lights on junctions that have low traffic density (especially if most cars go one direction anyway).
They can hurt flow a lot and you don't even need any mods to fix that.
