Please, PI, don't erase this thread and I hope this particular way to allow this type of play will not be patched out. That said :

Well, a few minutes after posting that I was unable to find a way to make coop work, I found it! It had nothing to do with save games and game files and everything to do with the console and a particular moment to use it : during hotjoin. Here is how it works :
1) You create a multiplayer game with only one human player. You press play and find the familiar, by now, beginning screen.
2) One or more of your friends uses hotjoin to join your game.
3) At the empire selection screen, they open the console.
4) In the console, they type "play 0*" and press enter.
5) Then, choose the Observer (or anything else, I don't think this step matters)
6) You are in the game while playing the same empire.
I would still very much like it if this was an official option, but I'm glad that I found a workaround. I believe this doesn't destroys the spirit of multiplayer games in Stellaris, merely expands it, and that it respects the reason why no console in multiplayer is in place. I hope this will not be considered as "breaking the game" or anything.
I believe the game allows us to use the console before joining a multiplayer game because, at that time, you are not yet in the game and thus cannot affect it. The only thing you can affect is who you play. Once you are in the game, you cannot use the console anymore, which is fine for me.
*For those who don't know it, "play 0" is the cheat code to change empire. 0 is the first country generated, yours in sp and the host in mp. Then, the game proceeds to generate the other empires, up to the last one.
