Q: If I've got insufficient minerals etc at a planetary level, does the game automatically transfer surplus from the empire's stockpile, or does the planet just operate at a lower capacity?

Yes. Food, Energy, Minerals, Alloys, Consumer Goods, Strategic Resources are all "empire" stockpiles. You can run a deficit on a single planet with no problems as long as [overall] you're generating enough resources.

Note: If you're running low on [lets say food] you CAN buy that from the market. You won't take any penalties as long as you have a positive stockpile on day 1 of each month.

Housing, Job availability, and amenities are planet-only items that have to be managed.
