A planet can only hold a number of districts as its size. So a size 16 planet can have a maximum of 16 total districts.

The squares that show the possible number of energy, mining and food districts can exceed the planet size but that does not mean you can build that many districts just that you have the potential to build that many in either category but not at the same time.

Another thing to keep an eye on, is that some blockers can reduce the planet's total districts by -2 or -3.

So, just looking at the district page, I've seen a size 16 planet with 0/6 districts upon colonization, because there were some high penalty blockers that needed to be removed to get it up to 13 (3 were permanently blocked due to titanic life).

You might be encountering something similar.

Planet size = max amount of possible districts (Expansion Tradition finisher adds +1, Mastery of Nature decision adds +2).
Blockers can reduce the effective planet size, preventing you from building districts until you clear them.

So the planet size defines the maximum districts and the planets special feature how many of those are energy/minerals/food - the rest being housing?
Close.
Size defines max total of districts.
Features determine number and type of deposits.
Special Features add rare resources that are exploited with special buildings (Alien Pets -> Zoo, Dust Deserts -> Mote Traps, etc.).
Blockers block certain features, disabling their deposits and/or reducing planet size.

Does planet size matter for an ecunopolis? I know every district must be a city to become one but is there any effect after that?

Yes, an ecumenopolis has its own special districts. The number of those districts it can have depends on the planet's size as normal. Deposits no longer matter though.
