Playing as Milan, I got a PU over Bohemia, but now I turned into a republic and kept the union. So I was wondering what the game's reasoning behind this is.

It's a confirmed, very rare bug. The PU will work as any other, but it's not WAD.
Republics keeping PUs from their time as a Monarchy was fairly common knowledge I thought.

And I wouldn't have thought it was hard to change. Would you be able to point me in the direction of a dev's response to this?

I don't think that's a bug to be honest. It's the same as with Sunni countries suddenly gaining Personal Unions, they cannot be subject of a PU under any circumstances as a non-Christian nation, but they can be the overlord if they somehow share a dynasty with a Christian country. Republics having a PU does not make sense, but it's not a bug.

Muslims also get every PU of their vassal when vassalizing. This is not WAD afaik, since the game rules explicitly exclude non-christians from having PU mechanic.
My guess is it is the same bug here. Game does not check whether a nation is STILL capable of PUs when government is switched etc.

I bet you can change religion from christian to non-christian and keep every PU, too.

Yeah, in my opinion that is not a bug because it seems to be working as designed and it does not break the game in any way. It is just very counter-intuitive. For me, a bug is something like when you try to split your army and suddenly get a "0k" ghost army with no regiments that cannot be disbanded because "there are hostile armies nearby" (even though there aren't any). Anyway, semantics aside, I agree with what you're saying. I also do think that you will keep all your PUs when switching to a different religion group.
