I've encountered unit pathfinding problems in several missions, with ships getting stuck in a loop when trying to move through openings in the mission structures. Saw the most of it in mission 3 so far. Anyone else having the same issues?

Haven't gotten that far myself yet. Any structure specifically or just if you try and fly through them in general?
 
I experienced the same. If you sent them to another area and between your ships and the target point is a structure like one of these crazy Switzerlandcheese mountains ;) than it will not automatically go around but show you a path straight through the mountain, which is of course not possible. In this case you have sent them there over several steps. Another thing is sending chips to analyze anomalies or capture enemy structures and ships. Often i need to give the order several times, even if the ships is directly besides the structure.

Its not game-breaking, but sometimes a bit annoying ;)
 
It is indeed not gamebreaking and just a small annoyance.

In mission 3 at the last opening before you take out the pirate base, half my fleet got stuck by only a short move order from one side to the other, no steps involved. This happened both when ordering ships in groups and individual ones. Some of them find their senses again when you move them back, but especially the XL class ships tend to stick to the looping for a while before returning to normal. The neutral XL's just outside this entrance seemed to be the worst culprits after being captured, as they're hovering above the station points and have to move down quite a bit before entering.
