Passengers who become unhappy don't get on the bus / tram / metro.

This is an odd bug I've encountered, so bear with me whilst I try to explain it. Say you have 10 people waiting at a stop. If, right as the bus is arriving, one of those people becomes "unhappy" because they've been waiting too long, then they don't get on the bus. The other nine do, then it pulls away, leaving that one unhappy person to get even more unhappy. Often, they get to "rage face" levels before the next bus arrives, but it's not my fault they missed the first. Are they just super childish and throwing a tantrum, or is this a bug? ;)

I think I know the solution to your problem. People are not getting on the vehicle, because the driver ignores them. If you enter the stop's passenger list there will be short description below each passenger's name. See if the description is: ignored by the driver. If so, enter the staff wages menu and give your drivers a raise, so the percentage of ignored passengers goes to 0%. This should solve the problem if this is it :)

I believe that only passengers that are already at the stop when the vehicle arrives there are loaded, the other will have to wait the next run even if they arrive while the vehicle is still there.
Non a perfect solution, but better than the contrary: in CIM1 they used to load anyone reached the stop while a vehicle was there, but that ment that in the busiest stops vehicles got stuck loading for ages, blocking traffic, screwing spacing, etc. Imagine the delays with CIM2's schedules.

I find the "Ignored by driver"-message totally unrealistic and redicolous when the vehicles stop and open the doors on every stop. Open door means welcome in, stupid cim!

But seriously, the feature itself is cool, as I'm sure all of us who live in rural areas have experienced the bus blast past our stop without stopping. If we could make stops that demand vehicles to stop only when passengers are going on or off, this would be a nice feature that occationally could happen on stops with no more than two or three waiting cims on. But as it is now, this whole feature doesn't belong here.
