Will they be giving some dissent towards their overlords?
When yo go to the "liberate puppets" button, you should be able to select wheather they will end up with a puppet government or not. If you give them a puppet government (or more autonomy or something) it should lower your dissent and their partisian activities, by a bit. But if you set them fully free, the dissent you get from that area should dissapear, along with their paramillitary actions.
