This has just happened to me and doesn't seem right. I'm playing as Count of Napoli, Greek Orthodox, the Pope is my rival.

Is this WAD? How will this excommunication be revoke? Will he now be treated as a catholic?

It is a bug, since there are no events to end the excommunication of orthodox characters.

AFAIK the DVIP-mod has an event that fixes this.

Oh dear. So he stays excommunicated forever? Trouble is, if I modify the savegame file to get rid of the excommunication (I assume I can do this) the Pope will just excommunicate him again...

The pope can´t excommunicate anyone. Only rulers who are low on piety are in that danger. As far as I remember he can only excommunicate rulers whose piety is lower than his prestige.

So if you edit the excommunication from the save file make sure that your ruler has a high piety (e.g. by creating a bishopric out of one county) and you should be safe.

So if you edit the excommunication from the save file make sure that your ruler has a high piety (e.g. by creating a bishopric out of one county) and you should be safe.

There are also events that can excommunicate (AFAIK regardless of the Pope's prestige/your piety) you, one of those events can fire if you are the rival of the Pope. Which seems to be the cause of this excommunication.

So in order to prevent it again he might also have to remove his rivalry with the Pope.

Your files are probably set to 'read only'.

Right+Click on the file and select 'properties' and then deselect the 'read only' box.

I've figured out how to do it - I had to change the file authorization to be able to edit them. In the end I decided to reinstall CK on my ancient computer. It was only taking up 2/3rds of the space on the screen of my laptop, and it was hard to read the print.

I've started a new game as the Spartenos dynasty. This time I was able to conquer Salerno early on, but then Apulia took Napoli from me, which has the huge advantage that I no longer have the Pope as a neighbour. I guess the secret of playing any Orthodox dynasty is to make sure you never have the Pope as your neighbour....
