I'm trying to beat the "Operation Unthinkable" scenario as the allies, and it is VERY difficult. I can only seem to capture a little bit of East Germany before the Soviets drive me back.

Does anyone have any useful strategies to help win this scenario as the allies?

This scenario is EXTREMELY shifted in favor of the USSR. While the Allies do have veteran units, so do the soviets, and they have a hell lot more of them. Pretty much your only hope is to try and cut off their logistics and let them steam out. Remember that you lose the moment Paris falls.

As in, historically accurate, instead of game balanced?

Eh, maybe, but several Allied strengths seem to be downplayed, such as their air superiority and more importantly their nukes.

I found it very unrealistic that the Allies didn't have a single ship in this scenario, but the Russians have a substantial fleet.

I haven't played the scenario as the Allies, but I remember when playing the scenario as the Russians my biggest worry was my poor officer ratio, which I didn't have an easy way of fixing (since the research tab is disabled). I actually ended up pulling my INF divisions off the front lines simply to lessen officer casualties.

So if I was playing as the Allies, I'd be doing everything possible to maximize casualties in the Russian INF divisions.

How does one cut off their logisitics exactly?

I mean cutting off their supply lines. Attempt encirclement as much as possible, and take every opportunity to disrupt naval convoys. Infantry fight much weaker when out of supply, and tanks when out of supply/fuel move at a snails pace and suck in combat.

Should you retreat temporarily, to lure them into a trap? I never seem to have the troops to complete an encirclement on the offensive.

As the allies, you don't have the manpower to go on the offensive, you need to lure them into choke points, then close the gap.
