So, I've reformed the Bön religion to be Pacifist. I'm not interested in Holy Wars or Raiding (Plenty of money to be had from Silk Road Trading Posts), so I'm okay with not being able to do either. Oddly, I can still war for single provinces, since I'm still a Pagan.

But what I've just found annoys the hell out of me: I can't take the Hunting focus. What does being Peaceful have to do with hunting? The cherry on top is that Peaceful does not disable the War focus. I still have access to a hunting lodge from before unreformed pagan, but I can't hunt?!?

All I wanted was to get good traits, like Diligent, Lustful, or Brawny, a pet dog, a Woman of the Wilds lover, and maybe treat being stressed. But noooooo, I'm peaceful. Everyone knows dogs and hunting will lead you on the warpath, while duelling everyone in sight is truly peaceful.

Peaceful just makes you basically the same as Jain, and Jain are apparently mostly vegetarian, the game is probably just checking for the Jain features and disallowing it whether intended or not.

I don't think it's a bug – say you had reformed Bön to have Prepared Invasions or River Navigation (can't remember the respective names for those doctrines) you would give it a character that was historically based on Norse, even though you’re not. So I think the logic is that you have adopted a pacifist and vegetarian Jain-style doctrine. So no harming other living creatures. I see how it's weird but the point is each doctrine is based on something that one of the in-game religions has, but you can apply it to an ahistorical religion.

If that makes sense? I'm sliiiiightly guessing...

I know it's not a bug per se. It's more of a choice of wording that is frustrating. "Peaceful" should be called something different. Maybe "Hippie" fits a bit better?

So, I've noticed that Jains have access to a monastic order, the Sravaka-Samgha. It might help the whole Jainist flavor if Peaceful Doctrine also granted access to a society that is a reformed pagan clone of the Sravaka-Samgha society (and would make converting Old Pagan provinces actually doable, with a heavy investment in the society).
