Biological, psionic, and mechanical ascension.
Prethoryn, Unbidden, and Revolt.

Each crisis is an example of what happens when one of these ascensions goes horribly - right or wrong depends on where you're standing.

Someone has already MADE the perfect biological hive mind, and it's here to eat your galaxy. Someone else made it to a higher plane a long time ago, and now they're bored enough to descend, just to play with you. And with mechanical and biological consciousness now capable of transferring back and forth, the machines now know there's no good reason for them to serve the inferior meatbags. Assimilate...or perish.

Last robot that called me a meatbag was thrown out from the habitat through an airlock. He proved his superiority by superior heating he shown during enter into atmosphere. Machine Contiousness is not a crisis, it's the oportuniy to burn more. #survivorsbeatseries9

Yeah maybe. I mean, consistent themes are often repeated in a work of fiction, without necessarily being related. The creative mind behind Stellaris sees three methods of scientific progression, he also sees three methods of creating existential horror that vaguely fall along the same lines.

And don't kid yourself, it is more of a vague thematic connection than a narrative connection. You can argue that they're good and bad endings for each of the ascension paths, and you can even draw a moral lesson from it.

Synthetic Ascension could be "Don't lash out in fear against the unknown, study it and embrace it for how it's +20% resource generations can be yours." for the Prythoreans it would be "Steward your land and find balance in your environment, otherwise you'll genetically engineer yourself into a swarm that destroys all habitability in a world." and I guess for the Unbidden we can conclude, "Learn how things work before you start teleporting all over the Galaxy, seriously, there's an entire shroud in there and you're just going to use it to start poking holes in space to let in God knows what?"

But, I'm not sure these themes are intentional and I'm not sure future development will take them into consideration at all, and next expansion could spoil them completely.

I do hope they're doing something with it though.
It's alway's fun if there are bit and pieces of lore scatterd troughout the game, especialy if you don't see them unles you look for them.

If it will turn out that unbidden are deamons of the warp entities from the shroud then yeah,
scourge are most likely product of extensive genetic engineering, and AI revolt is... well synthetic.
