So I was quite lucky and got Spain in a PU after revoking the privilegia, some quick wars later all naval supplies provinces were either under my, my colonies', Spain's, Spain's colonies, or the HRE vassal's control but the achievement will not pop. Why is that? Is it because Spain's colonies doesn't count as mine?

Yes, subjects of your subjects are one of the most annoying things in the game. I hope Paradox fix this sometime in the future...
Sadly I discovered this in 1815, diploannexing would take 40+ years with some cheeky diplomatic reputation increasing, abandoning and truce breaking wasn't viable either since I needed ~60% warscore to get all the provinces and in my blissful ignorance had fed Spain to become a powerhouse you'd be pretty proud of by itself, just besieging all those European level 8 forts would take years and then there's still the issue with half of Africa being yellow. Luckily I had a backup from 1600 where my ruler had died and reverted the HRE back to Austria, savescumming isn't pretty but it is efficient
