In The Hundred Years War scenario there is no Sweden and Norway owns the Swedish provinces.

Why is that?? It's not historical correct anyway.

There are a lot of mods. Some try to be historically accurate in events even to the point of reverting player actions to some point, some try to be historically accurate in their borders but don’t care for events and leave it to the player to shape the history, some use a map that is better suited to the vision of the modder and very different from the vanilla map and some do away with history all together and just strive for a map suitable for multiplayer where every player has a country roughly as powerful as the other available options e.g. by merging some countries to one for the sake of "equal player chances".

Historically speaking Sweden existed but was ruled in personal union by danish kings just as was Norway in the Kalmar Union at the time of the HYW:

A personal union in the real world means that one person is the ruler of both countries, but that both countries still exist with sometimes very differnt customs and laws.

To display that in a game is problematic and is often done in different ways that all have their good and bad points, e.g.
Norway and Sweden in a personal union with Denmark (= same king):

Who are you playing? Norway, Sweden, Denmark - or are you guiding the person of the king?

If the modder decides that the country is the important factor then you might play as Denmark (with Norway and Sweden as a "personal union" that as a game feature exists only since the last patch in FtG). That is on the map the most historical to look at, because all 3 countries exist and are just tied together in the person of the king. Looks great on a map with a special icon for "personal union" different from that for vassals.
The problem is regardless which country you play (Denmark, Sweden, Norway) you have little to no control over the others despite you guiding the same king that rules the other two.

Before "personal union" existed as a map feature in FtG 1.3 usually Denmark had Norway and Sweden as vassals. Not quite as correct on the map but for a danish player better because you gain half of their taxes. But you still have no real control over what Norway and Sweden do despite being king of all three.

If a modder places a higher value on the person of the king or the dynasty then the only way that you as a player can do the same is to merge the countries into one. Only then are you able as danish king to e.g. muster soldiers in a norwegian province or build a manufactory in Stockholm. That however needs to be balanced by lots of events and Sweden as a state able to revolt as otherwise you won’t have the same experience as the danish king back then with those unruly Swedes.
 
Even taken in consideration what you say, the solution is weird.
More historically correct would be either that Sweden and Norway is vassals of Denmark, or that Swedish provinces is owned by Denmark (and Norwegian maybe also). Norway was never as involved in Sweden as Denmark was (especially after the Viking ages).

If you have a bit historical knowledge it feels weird to play with Norway owning all Swedish provinces.

As I wrote not all mods care for historical accuracy. However such questions about specific mods should best be asked in the thread for the mod you try (after all there are several versions of WATKABAOI) and not the modding subforum for WATKABOI in general. Only then do the creators of those mods get notified (if they are still subscribed to their mods thread) that someone has posted a question there.

I played a bit of the 1337 HYW scenario of WATKABAOIAAAAAA and read up on the Norge/Sverige situation and it seems that the setup is correct.
Magnus ruled as King of both Norway and Sweden while there was no king in Denmark for some years before Waldemar Atterdag took over Denmark.
