Well, yes, in a way.. You see, the first power struggle of the such was in the Gempei Wars, between the Heike (Taira) and Genji (Minamoto) clans in the 12th century AD. The Heike, under the great Kiyomori, gained much power and influence during the Hogen and Heiji wars. The Genji, however, built up their forces and stuck at the Heike, eliminating them at Dan-no-Ura, and their leader Minamoto Yoritomo taking the title of Seii Taisyougun.
The Hojo, a family closely related to the Genji, took control from the Genji soon after. The Hojo ruled through the 13th century, and were actually the Shoguns that defeated the Mongols, under Kublai Khan, in 1274 and 1281.
The Ashikaga Bakufu (Shogunate) soon took control, as the Hojo Bakufu became quite weakened from the Mongols.
The Ashikaga were powerful earlier on in their reign. However, they did not do a good job monitoring the daimyo of Japan. So, throughout the years, the Daimyo became more and more powerful. It was the Onin War, which ended in the city of Kyoto being destroyed, that is often used to mark the end of the Muramachi Era.
So, soon Japan became torn apart in large civil wars for about 100 years. At the time, the Ashikaga Shoguns still supposedly ruled over the country. But, the daimyo were more powerful.
The Shogun later became a kind of "puppet" of Oda Nobunaga. But, the Shogun did not trust him, and so allied with enemies of Nobunaga. The Oda then defeated them and marched on Kyoto.
So, it was at about the time of Nobunaga that the Ashikaga Bakufu died out. But, they had little power before. It will be very fun to be able to play the different clans.

Perhaps events should be made about the Shogun in this scenario, to show that they are there.. Could random Nippon Clan events be made for having to pay tribute to the Shogun or something?
The Tokugawa's united Japan, and ruled it better than the Ashikaga's, in the way of monitoring the daimyo. Thus, the Tokugawa Bakufu did not fall due to increasingly rich and powerful daimyo. The Tokugawa's monitored the amount of retainers that each daimyo had, as well as the marriage of a daimyo (To ensure he did not make powerful alliances with other daimyo), the size of the daimyo's castle, among other things. The size of a daimyo's army and castle's allowed sizes were set according to the amount of koku (wealth, measured in rice) they had.
