New war diplomatic mechanics not WAD?

So I'm playing as the Papal Sates, and wanted to annex siena. I DOW and austria and its allies joined the war as usual. So with the new mechanics and whatnot, Siena was the war leader. Anyway, Austria has peaced out and now all that is left in the war is me and venice against Siena, Augsburg and Brandenburg. I'd controlled Siena for years and have already won the real war against Austria. However, I can't annex Siena until Augsburg and Brandenburg are out of the war. The problem is, they won't accept any peace nor can I reach them to attack them. It is a complete stalemate with Siena maintain its de jure independence purely through a legal loop hole. Surely this isn't WAD? I can't even use the module to rectify this absurdity as it's in ironman.

I believe if there are allies involved you have to wait 5 years if you have fully occupied Siena. It was mentioned before that it was changed so that it gave proper time for allies to try and save a warleader that is going to be 100% annexed. If I'm wrong I would also love more clarification.

This is correct, it is to prevent biltzkriegs against small nations with bigger allies. It does create annoying situations like the OP though.

Yeah, I can what it's trying to do, and it certainly makes sense with Austria, but maybe just restrict it to allies rather than allies of allies? I'm pretty sure Brandenburg, Austria's ally, couldn't care less about Siena. Whereas Provence, Siena's ally, certainly could.

As it stands, and if I got it right you can annex; you don't need strictly 100 WS, but you need the AI to accept the equivalent of 100% WS. So say 75% WS, with some WE and enough length of war and strength of alliances in your favor could do it. So, basically, you must mess with its allies or wait it out. It's probably easier to outright DOW Austria, annex Siena in separate peace and white peace Austria afterwards if you can manage it.

That doesn't work either, as long as there are allies in the war that aren't occupied at 100%, then you can't full annex before the five year mark, not in a separate peace. You can however annex a OPM that is an ally in a war if you ask for it from the warleader and have a high enough war score.
