There are already mods that exist that allow you to handle more storyline quests if you want, like both the Burning Library AND the Cairn stuff for Rebels.
My proposition is simple.
I recently played an older but still fun choice and consequences Obsidian game: Alpha Protocol. In that game you had some choices cut off from you...but if you played as Vet some of those choices opened up for you again.
So in a "first" play through you can only visit the areas that are open normally.
In a NG+ due to your being super awesome you can handle running over to a library and a giant stone head.
It's been done before.
