At the moment, if my understanding is correct, no matter what the situation may be, a nation released in a peace deal will always have the government type of the nation that won the war. It seems extremely unlikely that a theocratic nation would be interested in creating more theocracies if they are of a different religion, so I suggest that, in such situations, the nation is released as a monarchy instead.
