The only compatibility issue between publishers of which I am aware is the text.csv file. The reason is simple - language differences. This file is where text is stored that is used in the game and by consolidating all of the text in one place, it makes it easy to translate into other languages.

There may be differences beyond the simple translations though. I haven't done enough research to know for certain. If that is the case though, I would not know why it is so.

Oh, one other point, the executables are also not compatible. This is because different publishers use different forms of copy protection. As I understand it, the unprotected files are sent to the publisher, and the publisher then has their own chosen copy protection scheme applied to those files.
