I was so happy when my king became the Emperor of the HRE. I controlled about half of it and then he died. I was really pissed off to find that when you become emperor and then die you lose ALL your vassals. All the dukes under my control when I was king was now under the HRE's rule. WTF I should have rebelled when I knew this was going to happen.

That's one problem with elective monarchies. The dukes do not stay as vassals of your royal title but instead go to become vassals of your imperial title. In fact, any comital vassals you have will be lost if you do not hold the de jure ducal title of the county if you don't get re-elected.

Essentially you need to have created all the relevant kingdom titles so when the empire shifted you kept most of your power.

As someone who has never ruled an empire, can someone explain this to me? If you're the emperor, what is the difference between a character being "your vassal" and being "under the HRE's rule" ?

Well, it's like this. Before:

EMPEROR (player's liege) -> KING (player) -> A BUNCH OF RANDOM DUKES (player's vassals)

Then, the player gets elected emperor, so it becomes:

EMPEROR (player) -> A BUNCH OF RANDOM DUKES (player's vassals)

Then, the player stops being emperor, and it becomes:

EMPEROR (player's liege) -> A BUNCH OF RANDOM DUKES (emperor's vassals, danger Will Robinson!)

In elective succession (which HRE has) you need to be sure that your heir is selected as the next emperor.

If not, you have to change succession laws of the empire.

Yeah, that's how it goes.

The game applies a specific logic to determine which title is "subject" to which other title. All non-de-jure vassals, or owned titles, are put under the next highest de-jure title that applies to them, or to the highest the title above it in the feudal pyramid.

I would have my heir my next in line, but it was a girl. :\ Oh well I understand now thanks guys.

In HRE women cannot inherit to the throne. You had to change the agnatic succession into agnatic/cognatic. It is sad if you did not have 10 years rule to change it.
