My heir is taking on lots of wives with rubbish stats, of his own volition. I think this is because I granted him a title, so he's operating autonomously. But it means that when he becomes clan leader, the wives won't have been chosen by me. Is this working as intended? I would have thought that the clan leader would have a lot of control over who his heir marries, given the political nature of marriage at the time.

Just to clarify, he will only "marry anyone he wants" if he's been granted a title. If you want to control who he marries you can set up a betrothal before he's turned 16, or arrange a marriage if he's turned 16, as long as he is a landless courtier of yours, and then give him land.

How to marry my heir off...

Call me crazy, or dumb, but I can not for the life of me figure out how to marry any one off except myself. How do I get my son/heir who does not have a title to get married???

Go to the character window for your heir (click directly on their portrait in your leader's character window), then you should have a Marriage button just to the right of their portrait allowing you to browse available daughters of the land.
It's worth noting that the marriage interface doen't always show you the full selection of potential matches. Apparently it's been reported as a bug, but in the meantime, you can either go look at something else (Military or Court, or something) and come back to the Marriage interface and it should have refreshed. Alternatively if you know the Bride's name, you should be able to go to her father, propose a marriage and futz about with the people in the 'marriage' window until the two individuals you intend for each other are in the relevant portrait panes.
