So essentially whats the best current way to deal with a bad heir short of imprisoning him and executing him. I would rather avoid kin slayer if possible.
My heir is a bit slow. How can this be "dealt with"

1. Set as Commander and have them leading an army in a suicidal battle or a diseased province.
2. Set as Court Chaplain (or equivalent). Send him to a Pagan (especially a Zealous one) to proselytize. He'll be imprisoned shortly.

5. Excommunication. You'll need your religious head as a vassal for this to work.

Well, there's the tried and true method of putting him in command of a small army (if he's old enough) and sending it at some rebels. Or parking it on a province with a nasty disease. Also, (and I admit I'm not sure if this still works with Conclave) if he's still being tutored, you can give him to an ambitious relative. Or, finally, you can try and make his younger siblings ambitious and they might take care of it for you.

Okay any method for getting rid of him if hes a child. Hes like 5 atm and my kinds getting up in years so I dont want to really risk the wait if I can.
Grow a pair and let him inherit. Half the fun of this game is keeping your realm together when your king is completely incompetent and universally hated by all.

Since he's only five, I'll let him live and pick the education that fit his current stats and traits since it's still possible to salvage the situation by trying to enhance his strengths and minimize his weaknesses. It's when he's an adult and have crap stats that I might think about the other options.
Even if he's incompetent, if he accrues virtue traits, he'll still be universally liked. He'll just have a smaller desmesne, or smaller vassal limits, mostly.
One of the easiest ways is to get free investiture and make your slow kid a bishop. I always make one theocratic vassal and appoint my kids to the duchy.
Had some quite interesting outcomes when my genius heir died and early and left me what I believed was a bad heir... When he was educated and with focus, he actually outbested the genius in most stats... RNG can be a blessing aswell as a bitch

Doesn't that only work when he isn't the heir or in line to inherit? Or does imprisoning enable that decision on heirs?
It used to be a thing at least, not sure if they "fixed" it... It makes it impossible to make him inherit or get granted a bishopric, but become monk from prison shold be doable, or was doable
Dote on him constantly and lavish him with toys and clothes. Bestow title after title, command after command, position after position upon him. Delude yourself into believing that your heir is one of the greatest princes the realm has ever known. Force him into a loveless political marriage with the richest and most powerful queen in Europe. Demand that your vassals bow before him and recognise his glory. Then die and watch the realm fall into madness...

These two work at any age IIRC, the second has an understandably high/guaranteed chance of giving the cruel trait though when done on a child.
Another option is to change your succession laws. It sounds like you're on primogeniture, perhaps try ultimo or elective then.
Hence why you imprison them and make them take wows and then land them with a temple.
I had a problem one time with a son who, despite being the child of two Geniuses, had the Imbecile trait. Especially galling since his younger brother was both a Genius and set to inherit Byzantium. Thankfully, the oldest son wanted to be spymaster when he came of age and wouldn't you know it, my previous spymaster had just gotten himself assassinated for cuckolding one of my dukes, so I gave him the job and sent him to spy on Constantinople. Repeatedly, since my then-wife only took his eyes the first time.
