I was thinking it would be cool if you could have two mutually exclusive procedural missions in place of one regular mission creating effectively a pick a side scenario but using nothing other than the regular mission system.
Basically you have two missions in the list with opposite objectives. i.e. Defend the base / Destroy the base, Capture the spy / Protect the spy, that kind of thing.
The hiring faction is opposite in each case.
Picking one mission automatically removes the other from the list, basically you have to choose which faction you gain and lose reputation with, but in a much more direct manner than currently where you are simply balancing out the missions you run.

So basically, you want a system mission with the Flashpoint mechanism.

Seems to me the easiest way to handle this is to place both choices in the system mission list , but with a priority status that overrides faction standing.

In the same way that my faction with Liao is long since in the toilet, since I am allied with Davion, and Marik also requests me for dirty work missions against Liao.

Yet, I can still run Liao Flashpoints.

That would be really fun :)

In theory, having each mission add a Company Tag that the other mission treats as an Exclude Tag should do it.
