Orthodox is a blessing to start with if you wan't to play aggressive, cb on every country you get as a neighbour that make every provice cost zero dip point + only 75% of the aggressive expansion that you would otherwise get.

Muscovy should be able to eat Novgorod 100% of the time. Novgorod didn't put up a good fight at all. It's not even HYW case.
There were two major battles when heavily outnumbered regular forces of Muscovy crushed Novgorod militia, captured and executed Novgorod nobles. The balance was heavily on Muscovy's side. Unless I witness AI England winning HYW I prefer to see Muscovy crushing Novgorod 100% of the time quickly.
That's history. This is not purely a historical game. Alternative scenarios can and should happen, with varying degrees of success, based on historical circumstances.

In real life Novgorod did not put a good fight because of bad organization and most likely because Muscovy could focus most of its forces against Novgorod. I see no reason why Novgorod should not put up a good fight, under an alternative history better leadership, helped by Muscovy's weakness (perhaps a major horde attack or Lithuanian attack or just a succession crisis). 5% of the cases at least.

And in 1.8 AI England has been seen winning the HYW. It doesn't enforce the PU since that is extremely hard (even for a human), but it takes provinces off of France. It's rare (1-5%), but it does happen.

Oh, and Muscovy not crushing Novgorod really isn't a problem. Even in the pic you posted before (saying that Russia was underperforming), Muscovy was probably top-10 if not top-5 in the rankings.

First game with this patch was Muscovy. Formed Russia before 1500, annexed all Russian minors, wiped out Kazan and Golden Horde, some Sibir. Seems fine to me. Stopped playing that save because of the bug with province distance, diplo relations and forming a new country, but it was looking very easy.

They do seem to do worse under the control of the AI now though (though still powerful, just slower getting there).

Ok to be honest I just checked it was probably like 1508 or something, save is at 1510 and I didn't play for long after forming Russia.

In my current Perm game, which is in the same general area, i just got Humanism ideas and the most revolt risk the freshly-conquered Russian provinces never had above 1,5% revolt risk, which is perfectly manageable. Humanism is ridiculously overpowered, so i say you should use just that.
