these are dark times for the true and faithfulAND currently after the 13TH Black Crusade Chaos has gained quite a foothold in Cadia which means its split up between the Imperium and Chaos.
Don't divide Earth. Sure, use it as a narrative device, but there shouldn't be in-game events or mechanics reflecting it. It's a game about the galaxy at large, not the squabbling nations of a backwater planet that might not develop into much.
Furthermore, it's 200 years in the future, and people crying of how "completely unrealistic" it is that all of Earth has united under some form of government really misunderstand time. A LOT can happen in 200 years. How much has changed since the Battle of Waterloo?
And even so, no one is saying that this 'unified' government of Earth has total control over the entire planet and nations don't exist anymore. Is it really so hard to imagine that the United Nations, due to some crisis or whatever, has its powers increased to the extent that it becomes a confederation of all the world's nations? They'd all still exist, they'd all still have their various laws and national armies, but there'd be an overarching government that basically did as little as it had to, but would strengthen as humanity spread outwards. If anything this would be best reflected in the humans' government type and not factions.

The game takes place in almost two hundred years. A lot could happen here. I don't think one superpower or a more unified united nations is too more unlikely than Russia, China and USA still being the dominant superpowers. It seems pretty likely that Stellaris is not going to have several countries on the starting planets. I hope there will be hypothetical rebel factions, that can become their own empire on a new planet, or after completely taking over the planet they start. While a completely unified Earth seems almost impossible, I think a large dominant entity is possible, and not too unlikely. Also, I think starting planets' population will not only have one etho.
