I was thinking, wouldn't it be interesting to have more powerful factions when you have a high moral authority, and vice versa, more internal stability (except for vassals of a different religion of course), when you have a very low moral authority ?

I think it would be an interesting way to balance different religions, so you don't have an eternal Civil War in Europe while Ummayad is rolling over the world, or the other way around, less Abassid auto-destruction while Spain is getting full-on Reconquista-ised by the Darth Karling and the Karlings. And It would hurt reformed norse too, since well, once you go Fylkir, you stay easy at 100% Moral authority...

Obviously it's not a "as is" proposition, just a base idea.

I don't think that it would be especially hurting historical realism.
