Does anyone know how to mod the starting navies and legions? By that I mean, what file determines where navies/legions spawn, how many ships/troops, etc. I cannot find it for the hell of me.

Have you checked in setup/main/00_default? This is basically where you have the main set-up for the game at the start of the campaign.
