You can have all DLCs on (including Charlemagne and Conclave). I don't own HL/RoI so I can't tell how those ones in particular will play. All empire conflicts are resolved by the mod itself.

Quick question, is this all that's supposed to be in the stigmata.mod file?

You should unpack the zip file actually. There is some bug in CK2 which causes problems otherwise (I reported it long ago, no answer). Then you have in your mod file:

name = "Stigmata" # Name to use as a dependency if making a sub-mod
path = "mod/stigmod"
user_dir = "stigmata" # Ensure we get our own versions of the gfx/map caches and log folders

and then put the unpacked stigmata directory beside that file.

now allowed to kill your child if he/she is heir and not of your dynasty, .
Why not just allow to kill your children even if they are of the same dynasty, it was not unheard of historically

For the same reason it's there in CKII vanilla, I guess. Historicity is good, but I'm afraid it would be abused in an unhistorical manner.. Too easy also, gamewise. Just kill your children to make perfect heirs = too easy game. If it was legal to kill your own children, I'd need to some other feature to balance out the gain so that you can't improve your inheritance so easily that way.
I think it could be fixed by maybe only allowing you to plot against your children when they are adults and maybe reduce the plot power against them. I don't think many vassals would have supported a king if he had wanted to kill his own baby but with generally hated heirs it would make sense

The file that I downloaded does not include the .mod file. Please help!!!

The gIthub downloads do not include the mod file. I don't know why.

Until tywinzo responds, you could alternatively download the old 114.zip version (named as 1.0, the second link in OP), unpack that outside the mod folder
and copy the mod file from that..or make your own. You can open it with any editor by right clicking on it and opening it with such (usually notepad++ is used in here).
