Any idea why am I losing the Grandmaster title as soon as I appoint a Seeker?
I'm the emperor of the bizantine empire and all the other features seem to work fine.
It is also pretty much ignoring my heir election.
I'm running 2.1.4 with all the DLCs released to date enabled.

From my experiments, it looks like I randomly lose the Defenders of the Faith title which then fires the event that removes the Grandmaster trait from you.
It is also worth saying this started happening after I constructed The Oversees but both The Oversees and the Citadel Prime are part of my personal demesne.

There isn't a single line of code that would remove or grant the title to someone in the code, apart from the decision, which can only be used once. Have you granted the kingdom to someone or tried to destroy it etc., anything that would affect it?
Also, a maintenance event forces feudal elective for the title, but if the heir you have designated does not inherit it, I have no idea what could be causing that.

The inheritance problem is definitely related to the republic. But are you saying you lose the title even on different occasions than inheritance? If so, who gets the title when you lose it?

The title is always inherited by the heir shown at the crown tab as soon as I give the title of Seeker away, which is my heir if I'm winning the elections or the heir of the republic if I'm not.

A new version is up, adding a few countermeasures to the AI and some other minor stuff.
0.55b:
- AI may now banish the Order from his realm.
- Zealous infidels may now attempt to assasinate the Grandmaster or the Honorable Defenders if the Order has enough influence.
- Infidel AI may now get event troops against the Grandmaster, if any province in the Grandmaster's realm is of the opponents religion.
- Infidel characters now automatically destroy honorable defender titles, if they for some reason happen to get them.
- Honorable Defenders who lose their duchy now automatically resign (they no longer have enough influence to operate as an Honorable Defender, if the Honorable defender is their primary and only duke tier title)
- Independent duke-tier Honorable Defenders now automatically call the Grandmaster to arms in defensive wars.
- Honorable Defenders who have a negative opinion of the Grandmaster may now destroy their title.
- Castle Walls 1&2 are now pre-built in Citadel Prime, to allow upgrading of Castle Fortifications.
- Adjusted some Honorable Defender invitement modifiers (they should now accept it slightly more often in some cases)
- Feudal Elective is no longer forced to the Order in Republics, since it doesn't work properly.
We have plans to next make some updates to 'Your Personal Castle' (enable AI to build the upgrades and some other stuff), after that next update for the Secret Order will consist of random events to add some flavor to the Order.
The Honorable Defender must have diplomacy of 6 or higher (and the 'Honorable Defender' trait, holding the title alone does not count) to count for the bonus. Also, you have to first upgrade to The Major Assembly in the Overseers to get higher bonuses.
I was playing as a Jewish ruler in Rus and had just finished building the Citidal Prime. The "Militarize the Order" button lit up because I was attacking Gentiles. I decided to change Cahracter IDs to check up on some other characters and perform some new world orders that needed my attention. I switched back after a few game weeks and found that my button was gone. Does the button disappear, or is there always supposed to be a greyed out "Militarize" button?
Which one is it, has the button disappeared or is it greyed out? And of course there is not supposed to always be a greyed out button, that wouldn't make any sense.
For the decision to appear at all these conditions must be met:
1. You must not have a regent.
2. You must have the trait "Grandmaster"
3. The global flag "order_mobilizied" must not exist (maybe the AI used the decision while it was in control of the Grandmaster?)
4. Crusades OR jihads must have started
For the decision to be clickable and not greyed out, these conditions must be met:
1.You have to have 100 piety
2. Grand Marshal must be alive
3. Either you or the Grand Marshal must hold the Citadel Prime
Another possibility is that the decision which is meant for reformed pagans is appearing for you. Have you restored the Priesthood? Maybe if the priesthood is restored the game counts the religion as a "reformed" religion, though I highly doubt this.
Did you read the second post that has instructions how to play the mod? The inviting is done via plot, and not decision, so there shouldn't be any decision appearing for inviting. You can use the 'is recruitment possible' decision by looking at its conditions, to get an idea whether or not the plot should appear.
The only plot I get when I send the seeker to a duke+ prospective member is the same fake murder plot. Does the duke need to be a low level celibate honorable defender before being "promoted", as it were?

The only decisions that I have seen are:
Form society
Found Citadel
Found Overseers
Found Hermitage
found commandaries
Manage masters
Militarize the order
plot to invite low ranking members
I haven't seen:
is recruitment possible
honorable invite
I'm not running any other mods, so it isn't a conflict.
That's odd. Here's the potential section of the "Is recruitment Possible" decision:

So as long as you have the Grandmaster trait and one of the 10 available Honorable Defender duchy titles is not active, this decision should show up. I assume you haven't recruited any Honorable Defenders yet?
If you search for title "Defenders of the Faith", you should get a list of the Honorable Defender duchy titles (and the kingdom tier title you are holding yourself). Try clicking a bunch of them to find out if they have a holder, and if they all have a holder this is causing the decision not to show up. But then again I have no idea how they became activated if you did not invite any Honorable Defenders yet.
