I noticed this as well in Mission two. I just restarted the mission and got everything in time, in Mission 3 you don't have the problem because you can gather everything on the move.

Given the way mission 2 finishes up it makes sense plot wise why they wouldn't stick around to clean up, also fro those hunting for every anomaly make sure to check in and around the warp gate and through the small wormhole to get the ones you might otherwise overlook ;)
