Playing as Byzantium under 1.02, I lost Ionia to rebels. Then while sieging, I sent a missionary there. The siege concluded and I got the province back, but the missionary disappeared from the province, although as I found out later, was still performing his duties.

Looks like a display-only bug.

I had the same. I sent a missionary to a newly obtained province. After some time the province rebelled, so I had to siege the fortification. After succesfully recapturing the province the missionary was missing (not very brave of him if you ask me). Anyway, I send another one and after a couple of months I received the message: inquisition failed (with the normal consequences) while the other missionary was still working. The second missionary concluded his work normally. After all this seems not to be a display bug bc. I was able to send a second missionary while the invisible one was working in the background.

Weird Missionaries

I captured a province but got it when I forced a peace treaty, but the religion changed to the new religion of its old owner. It really ticked me off sice I am a catholic nation that tolerates orthodoxy but not islam, but the new territory turned islamic after I captured it, and I assume that a new government is not going to allow an inquisition to go on against one of its state supported religions, so it has to be a bug.
